The Mornington Peninsula is an hour and a half south of Melbourne, and there is no single place to arrive: you pick a town, a winery or a park. Here is how to reach each by car, train and bus, or ferry, and where every Mornington Peninsula guided tours meets.
Driving is the only way to reach every corner in one day. Parks Victoria gives this route:
Arthurs Seat State Park is about 60 km from Melbourne, and Point Nepean 110 km. The hot springs call themselves less than 90 minutes from the city. If you plan to taste wine, remember that one of you drives.
Public transport gets you down the bay side, and no further:
What the bus does not reach: the ridge, the cellar doors, the ocean beaches and the hot springs. For the springs, the springs themselves suggest the 788 to Rye and then a taxi or rideshare; the walk from Rye takes over an hour along a busy road. The top Mornington Peninsula tours reach all four from the city.

The day tours collect you in Melbourne and bring you back in the evening, with the peninsula in between.
If you are coming from the Bellarine Peninsula or the Great Ocean Road side, cross the bay instead of driving round it. Searoad runs a car and passenger ferry between Queenscliff and Sorrento every day.
A tour from Melbourne gets you there without a car. Each one names its own kerb, and none of them collects from every hotel:

The express hot springs shuttle meets at the Regent Theatre and does not collect from hotels. 8:20 am is the departure time, so arrive a few minutes before it.
Airport: the private day collects from Melbourne Airport as well as city hotels, from 8:30 am. It is the only day that does.
Station Pier: the same private day also collects from the cruise terminal at Station Pier. Confirm your ship's all-aboard time with the operator when you book.
Everyone else: make your own way to a city kerb, or to your hotel if your day collects from it.
The Phillip Island cruises do not leave from the Mornington Peninsula. They sail from the jetty at San Remo, across Western Port by the bridge to Phillip Island. You drive yourself, about an hour and a half from Melbourne, and no cruise lists transport in its fare. Allow the day for it rather than pairing it with a peninsula tour.
